Margaret was born on 10 January 1480 in Brussels and baptised in what is now the cathedral there, named after her step-grandmother, Margaret of York.She was the second child and only daughter of Maximilian of Austria (future Holy Roman Emperor) and Mary of Burgundy, co-sovereigns of the Low Countries. Joanna of Austria (German Johanna von Österreich, Italian Giovanna d'Austria) (24 January 1547 – 11 April 1578) was an Archduchess of Austria. By marriage to Francesco I de' Medici, she was the Grand Princess of Tuscany and later the Grand Duchess of Tuscany. One of her daughters was Marie de' Medici, second wife of King Henry IV of France.
Upon his inheritance of Spain in 1556, they became "Philip and Mary, by the grace of God King and Queen of England, Spain, France, both the Sicilies, Jerusalem and Ireland, Defenders of the Faith, Archdukes of Austria, Dukes of Burgundy, Milan and Brabant, Counts of Habsburg, Flanders and Tyrol".
