In 2000, Mikkelsen married choreographer Hanne Jacobsen, whom he had been with since 1987. They have two children. Mikkelsen has lived in Copenhagen all his life, except when living in Toronto while filming Hannibal. He is based in Denmark and has a residence on the Spanish island of Mallorca, which he first visited in the late 1990s.
